Charger Won't Start, clicking in the fusebox under Fuse 31

Hello, my 2006 Dodge Charger (3.5 RT, 130,000, automatic transmission) was driving good recently when it suddenly turned off when accelerating through an intersection, I noticed the red battery warning was on.

After getting it towed to my local shop, I told him I discovered a clicking in the fusebox when the car broke down, he swapped out the battery and after getting charged for a diagnosis he tells me there is a wiring problem, but the car starts when we pull the relay from #31 in the fusebox so you can drive it home (This was his"fix")

Now the car only stays in first gear and I cannot go past 40mph, I've tried talking to the dealership and they wanna charge an arm and leg to discover the problem and I'm already out $500 for nothing except a temporary fix to drive the car locally.

That's R5, your transmission control relay. Try swapping it with R9 or R10, one of the two just on the other side of the pink 30A fuse. They're for your wipers.

If it starts and runs fine with one of the wiper relays in that slot, pick up a new relay for $10 or so, and you're good to go.

If it makes no difference, then the problem isn't the relay, it's either the TCM, something inside the transmission, like the conductor plate, or an issue with wiring or a connector.
Yeah I actually bought a used wiring harness and had it changed out thinking it was the harness itself, and I changed the relay out with another recently from that other harness and still no luck.

So do you think replacing the TCM is the best way to start? Or should I see if the TCM can communicate with a reader? Thanks in advance for your help!
